When I commanded netcup to do a storage optimization for my server, it just force-stopped the server (the server instantly stopped, my SSH session was left open, and uptime reset). This is a disaster to data that were not yet synced to the disks. Netcup should fix this problem by sending a shutdown signal to the guest VM instead.

I must admit that I only run storage optimization when the server is shut down anyway, but just to be sure–do/did you have the qemu-guest-agent package installed/running/configured to your liking?

I've installed, but not yet enabled. I have just enabled it (I have to create a drop-in with WantedBy=multi-user.target)
